caBIG ®
The National Cancer Institute’s (NCI) cancer Biomedical Informatics Grid®, or caBIG®, is an open source, open access information network that connects the cancer research community and enables the sharing of tools and data through a common, standards-based electronic infrastructure. caBIG® allows investigators to answer research questions more rapidly and efficiently, thereby promising to accelerate progress in all aspects of cancer research– from etiologic research to prevention, early detection and treatment. Because caBIG® will provide a common unifying force that facilitates progress in cancer research, the most important beneficiaries will be cancer patients and the public at large.
As caBIG® moves into the next phase of development and deployment, the new caBIG® Enterprise Support Network (ESN) will help 21st century biomedical researchers integrate caBIG® tools and infrastructure at their institutions. The ESN represents a major step forward, by authorizing a variety of external organizations, both academic and commercial, to deliver support services in their particular areas of expertise.
caBIG® Support Service Providers supports the network by providing services and mentoring along the road to adopting caBIG® tools, standards, and infrastructure, or to adapting existing tools to become caBIG® compatible.
E-SAC’s caBIG® experience
E-SAC is providing project management and bioinformatics subject matter expertise services National Cancer Institute’s Center for Bioinformatics and Information technology (CBIIT). We are also providing caBIG® architecture and development support to NCI Division of Cancer Control and Population Sciences (DCCPS). We provide program and project management support to Georgetown University’s Lombardi Cancer Center for deployment, adaptation and enhancement of various caBIG® Software applications.
caIntegrator2
E-SAC Inc is helping NCI CBIIT to develop caIntegrator2 – next generation translational research tool. caIntegrator2 is a web-based software package that allows researchers to set up custom, caBIG®-compatible web portals to conduct integrative research, without requiring programming experience. These portals bring together heterogeneous clinical, microarray and medical imaging data to enrich multidisciplinary research.
Using caIntegrator2, researchers can execute, save and share queries to identify and collect many types of data, combining clinical information with genetic and genomic data to enable multidimensional analysis. caintegrator2 uses caGrid analytical services such as GenePattern and BioConductor to perform analysis on the integrated study data, including clinical survival data.
GDOC
E-SAC Inc is developing G-DOC (Georgetown Database of Cancer) for Georgetown Lombardi Cancer Center. G-DOC is an informatics framework that allows researchers, using unified data portals, to access and analyze clinical and research data across multiple trials and studies. The framework can be used to import data from multiple studies to access biomedical research data to perform analysis, generate ad hoc queries and customized reports. Moreover it provides a mechanism for integrating and aggregating biomedical research data and provides access to a variety of data types (e.g. tissue annotations, gene expression, SNPs, clinical trials data, health service related population data, etc.) in an integrated fashion. This framework, as envisioned by the Lombardi Comprehensive Cancer Center (LCCC) leadership, will facilitate systems medicine by providing easy identification of trends and patterns in these integrated datasets that ultimately results in better targeted/personalized therapies for cancer and in the future, other diseases. The application framework incorporates data mining tools, data analysis and visualization capabilities for complex biomedical data.
Subject Matter Expertise to various caBIG® Applications
E-SAC Inc is providing bioinformatics quality assurance for several caBIG® applications at CBIIT including support for scientific data validation, testing, quality control. This includes caArray, caIntegrator2, caIntegrator (Rembrandt, ISPY, CGEMS, caGWAS, CMA, TCGA, TARGEL, EAGLE), caBIO and LSD
caTissue
E-SAC has enhanced caTissue to specific needs of cancer centers. We have been responsible for interfacing with the tissue banking facilities at Georgetown Lombardi Cancer Center in order to assist in migrating these resources to a local installation of caTissue at Georgetown University. This includes defining custom form extensions and loading of legacy data into the caTissue system using the APIs. We are also currently working with these facilities to migrate their patient data, which includes personal health information, into a secure hosted environment in order to streamline tissue bank requests and retrieval and to have all tissue banking resources operating in a secure, enterprise IT environment.
